Roots question
Honestly, I don't see how it'll effect the roots.
My own plant is sitting in a two gallon container that's clear on the sides. Although it's only exposed to low levels of HID light due to having to travel through such a thick canopy.
I have been told that certain fungi and algae could potentially find a home with your plant's roots due to the medium container being transparent. I, however, have yet to experience this.

Roots question
Technically roots shouldnt be exposed to light, ever, but although we all say that many plants can happily live with the lights on their roots.
The main thing is, in real life roots never have contact with the sun because they're underground. In a grow room thats what your trying to re-create.
Personally i wouldnt let my roots ever see the light, apart from when i transplant. Good luck
