Why do governments do anything? Money and power. That's what it all boils down to. That's all politicians and legislators care about. If they didn't, they wouldn't be so rich and powerful to begin with.

The War on Drugs is good for providing the government and close friends of the government (tobacco companies, alcohol companies, pharmaceutical companies, etc.) with money and power, so that's why it continues.

Another reason many drugs are illegal is because they cause you to think freely, to question things taken for granted by others, to question authority. Drugs make people think in their own way instead of just absorbing what their government says. They want to restrict your experience to sobriety and drunkenness because they know other states of consciousness cause unrest among the population. They are well aware what those drugs did to the hippie movement, and they don't want a repeat of that. As the late genius Bill Hicks put it:
Isn't it interesting that those two drugs that are legal, alcohol and cigarettes, two drugs that do absolutely nothing for you whatsoever. And drugs that grow naturally on this planet, drugs that open your eyes up to make you realize how you're being fucked every day of your life— those drugs are against the law! Coincidence? I don't know.
