If you're going to go that route then you should do a backup or an image and then wipe the hdd and start from scratch. New partition and format. Then you can recover any docs, images, etc from the backup/image that you need since it is very unlikely those files would be corrupted by ad/spyware. I usually use Ghost for imaging but Nero is ok as well.
