i'd say its a really bad idea...even if the male plants are in a seperate room, seperate box, youre still going inbetween. and once the males reach male maturity, if there are females around, its over.

quick story: a few years back my brother lived on this mountain. he was growing weed outside on the southern facing part of it. it was pretty much just a "imma throw these seeds out there and if they sprout, great, if not, whatev" type of thing. so they grew, and when they matured enough he could sex them, he killed all the males, as usual. turns out he forgot he threw seeds out along the road about 2 miles away: those male plants he forgot about ended up fertilizing the whole bunch. so if it can happen at 2 miles, it can definately happen in your house, seperate grow boxes or not.
