Were I you, I'd transplant into fresh medium with a little extra perlite and into a container made for plants. Doesn't look like you have adequate drainage in those cups, and it looks like you've kept the medium too wet for too long. Were that not the case, I'd recommend a good flush.
The cups are not clear, so stop worrying about the light hitting the roots.
Absolutely no additional nutrients until their 5th or 6th set of true leaves, since the MG Organic nutes will last a couple of months for you. But I'd still transplant into fresh medium without the additional Fox Farms nutrients, and I'd do it now.

Just looking at your medium, one of my first thoughts was overwatering.
Looks like you need better pots with better drainage.

Read as much and as often as you can. You seem to be missing the fundamentals, but there is hope if you continue to learn.

One last thing...Do yourself a favor, and quit trying to diagnose your own plant problems, until you know what the hell you're doing. Let someone with experience guide you. Killing your plants with good intentions is avoidable.

Likely a dumb question...but do you know your water ph?
