part of the stem is turning brown and thinning out
If stem is turning brown and thinning out your plant is most likely in trouble. This sounds to me like the problem known as "Damping-Off": [attachment=o231988] Basically it is a fungal attack on the stem around the soil line. Is your room clean, and does it have good ventilation? This is just a possibility.
