How exactly do you flush a plant and when are the best times. Im worried that it will get over watered.

You may know this nick, but it is also necessary to perform flushings in the last 1-2 weeks of flowering to maximize taste/smoothness of the bud. Flushing the last couple weeks will help rid the soil of nutes; these chemicals, otherwise, would accumulate in your precious buds. This results in a "harsh" smoke.

Like R_T said, pH regulation of the water being used for flushing is crucial.
