Sure, I would...and leave about 2 inches of the pot not filled with dirt. Run some water through the soil to get it nice and moist then transplant it at the depth you'd like(let the water runoff). Then after I get it the depth I like I put a bit more dirt inside the pot around the plant and water a little bit again. Reason I put a bit more is because when you go to water the new soil it gets saturated so it appears that you lost some dirt (you may a little on runoff) and then the transplant you did you will know it's at where you want it to be without finding out after you transplanted and then watered (vice-versa of what I do) that your plant is not buried deep enough and your having to put more dirt back in the pot:wtf:

But in a nutshell; yes you can bury it a bit deeper, I don't see the harm as long as there is no leaf growth there (don't count the cotelydon(sp?) leaves)
