You can place the filter on either side of the blower, but the blower should be as close to the exhaust end of any ducting as possible.
Placing the filter just AFTER the blower will actually make it quieter... a good call in an apartment!

About a week ago, I was sick as a dog, and in the middle of the night pulled the plug on my grow so I could get some sleep. The fan and light leakage was bothering the hell out of me (yes I am going to fix the light leak before flower). Thing is, I slept for 13 hours. :/.
