If you're wanting to eventually separate them for individual purposes, it would probably be best to go ahead and make the separation now... or as soon as you can. Roots will grow straight through the peat pots, and can still give you issues during transplant. If you transplanted the peat pots recently, this shouldn't be too much of a problem.
