Even if you label the dif branches as to which crosses they are , a fan or any kind of disruption could transfer the other pollen type around and then = mystery beans .

When you pollinate, the words to live by are:
Less is more.
Keep your pollen in a small envelope or vial and apply it with a Q-tip to a plant that has been removed from the flower room. Label the branch. Where on the plant you pollinate makes no difference as to what your results will be; I do the low buds so as not to seed up the valuable top colas. You may use pollen from more than one male and make several different crosses on the same plant, but be wary as crispi noted that pollen gets EVERYWHERE in even the slightest puff of breeze. Let your pollinated plant sit by herself for a day or so, then mist her to deactivate any remaining pollen and return her to the flower room.

Does the plant really got to come out of the flower room or is that just a safety precausion of the other plats?

It's a safety precaution. Use your judgement. No air movement during pollen application...

...And don't sneeze, breathe too hard or drop the pollen container, lol.
If you must pollinate where she sits, make sure the fan has been off for a few minutes and use slow even movements...as pollen can stay airborn for a loooooong time, which increases chance of your main cola's getting pollinated and stunting the growth of your bud. (the bud focuses on forming the seeds instead of forming more smokable stuff)
About dual-pollinating the lower branches:
If it's an emergency, and you are about to lose a great strain unless you dual-pollinate, give it a try, but, your seeds true genetics will always be in question. I would not pollinate more than one type of pollen per female.
Virtually eliminates the possibility of a screw-up.
Always better safe than sorry.
