I don't actually water the pellets themselves all that much, because all of the clones are kept under a humidity dome. I soak the pellets right before putting the clones in them, always making sure to squeeze the excess water out of them so that they're just moist, not dripping wet. I then mist the inside of the dome itself about once a day, or when I notice that it's dry, and this 100% humidity seems to work pretty well to keep the pellets just moist enough and not overly saturated. I wait until there's a few roots poking their way through the sides before transplanting into soil and hardening them off, which saves me the hassle of having to leave the pellets outside the dome where they could dry out too quickly.

When you pick up the pellets, they should feel slightly moist and spongy at all times. They shouldn't be dripping with water, obviously, or you might experience the maladies that you mentioned, but they also shouldn't feel dry to the point of crumbling in your hands. As long as they're somewhere between, you shouldn't experience any problems.

I've always just soaked the pellet, stuck a chopstick in the top to poke a hole, and put my clone in. Haven't lost one yet. I put mine in a pint glass and then drop a rocks glass into the pint glass. I think if you are using a sterile container, keep it sealed except for opening it an hour or two per day, use clean water, the clone won't rot. Or maybe I've had exceptional luck. :)

I started with peat pots too... never again!! They definitely seem to have more problems with fungi development. Caused me one helluva fungus gnat issue!! I switched over to Rapid Rooters and haven't had a problem since! :)
