3x3 is not that large, if you are doing 12 plants i would suggest flowering them after only 1 week of veg, kind of SOG style. Otherwise you will be VERY overgrown.
1000w might be a bit much for 3x3. I would suggest a 600w max for that size space. anything 400w and above is going to require air cooling.
i have 2 400w lights in my 5x3x6 space and it's very appropriate. They are air cooled and cover the area perfectly.
What kind of system are you using (Soil? Hydro? what kind of Hydro?)

I have an aircooled 1000w in a 4'X8'X8' room and even that is a bit small for the 1000w. Heat really becomes an issue. I would go with a 600. Heat shouldn't be quite an issue and they are actually more efficient than the 1000's

Dude if I were you I would get this:
400w Digital HPS with a good reflector, Air-cooled?
and 2-4 Growspots from Sunshine Systems.
You would have [U]plenty[U] of light plus your grow room will
have no heat, unnecessary electrical waste, and less attention
because of lesser value heat image.

i love my cheap digital greenhouse 600w ballasts with air cooled hoods....
I recommend Soler and Palau fans....quiet, very quiet
I had those crap ass inline fans rated at 420cfm from Home Depot and they didnt do the job. I wire the 6" fan rated at around 240cfm and it threw everything off of my kitchen table :)

rule of thumb: 50-60 watts per square foot works pretty well
